No, this shouldn't have any direct effect on engine life. Now if you go and start abusing the car more now that you have a 6 speed, that's another story. But running the car up to 3500 RPM between gear changes is far from abusing it.

In fact, I would say that NOT letting the car "stretch it's legs" once in a while is the real abuse....
