What is your timing table? You could have too much timing in the tune?

But what I really think is you need is to switch to sensor for your boost level. Once boost get near/over 8PSI things can get tricky. Assuming LS1's work the same as LT1s, at 9 PSI you are in the area of maxing out your MAS/MAP.

Making a few assumptions here, because I don't know the details of your setup?

Where is the MAS located? People have problems if it after the compressor, need to be mounted after the air filter/before the compressor.

Also, to handle my level of boost I had to switch to a 2 bar map sensor and having the tuning set up so the ECM can “read” boost and adjust the A/F accordingly.

I use TTS software to scan my car, and I can select certain sensors to key on. If you can, scan the car and key on the MAS/MAP sensors, they are probably hitting the max and this is giving the ECM fits.
I don't have a MAF, its in a Speed Density tune. The MAP I still have stock one but I might have to change that out for a 2-bar MAP. I'm already going to pickup a fuel preassure guage so i can keep an eye on that.

I just put up a link for my tune file (.hpt), so if anyone can take a look i'd really appreciate it. If you need specifics about the setup let me know and i'll let you know any info you need.
