How would that make noise when the clutch is in, but not when the drive train is engaged?

Doesn't make sense to me, when the driveline is loaded would be peak noise/vibration levels if you had something goofy misaligned.

I had a shop set the pinion angle with the aftermarket torque arm and verify everything is tight. He said the angle was off a bit but everything else was tight. it toned the vibration down but its still there.

I just have to call Larry and drop it off there.

The fact that the vibration improved with a reset of the pinion angle is telling. I'd guess a second set of eyes on that would be a good start.

the fact that it changes with load too keeps making me think it is angle related. I'll call him today and set something up

Also worth noting that you do not feel it on acceleration is important. So again, guessing the driveline angle isn't where it needs to be.

Spoke with Larry.

Going to stop by on Monday and we are going to inspect the output shaft on the T56. If it looks good, we are going to measure for a driveshaft to be made. We were thinking about using a used driveshaft but we want to be certain it is balanced and joints are good.

I got 3 or 4 driveshafts if you wanna borrow them to swap

Could you try plugging the tailshaft and run it up to speed without the driveshaft?

Drove with Larry so he could feel the vibration (insert Marky Mark joke here).

Checked over the rear. All looks good on the back side.

2 possible causes up front:

1)
The Y pipe/catback connection is slightly rubbing against the tunnel. We talked about it and I am going to just get a kooks catted y-pipe to kill 3 birds with one stone. 1) tone down the rasp, 2) fix it from hitting the tunnel, and 3) maybe get rid of or reduce vibration transmitted to the car.

2)
Front U Joint on the D/S has a little bit of play in it. We are going to get a driveshaft since it'll be an upgrade and it will eliminate any issues with my current one.

thinking about the part out, i would almost keep half the damn car to put into my next one so i'd pretty much sell headlights, engine, trans, all body pieces (minus tails), headers/y pipe. lol

what could be happening is the ujoint vibration is amplified through the exhaust lol. the u joint is definitely ****ed up because there is play in it.
